Creating alignment holes for 2-sided PCB?

I've recently started toying with a cnc machine I purchased from Ebay to create some PCBs without having to use the fluid etching method. What a mess THAT was. I'm completely new to FlatCAM, but so far, I've found great success using it to mill some PCBs. I'm now exploring the process of milling 2-sided PCBs. To the best of my ability, I've followed the instructions provided in the manual. I understand that I am to open the gerber files for both the top and bottom layers of the job, and then start the Double-Sided PCB Tool. I create the mirror image of the bottom layer successfully by clicking "Mirror Object." The object is flipped, but no new gerber object for the project is create as is states it should in step 3 of the manual. Am I looking for a new gerber file in the "Project" tab, or have I misunderstood this? Despite not finding anything new in the Project tab, I attempted to continue on by clicking the "Create Alignment Drill" button, but not hing happens. I'm sure it's something simple I'm missing, but I don't have sight of the solution as of yet. Thanks for the help.

Well, scratch that. I took some more time to explore and realized that I was incorrectly understanding the Point/Box - Alignment Holes relationship.
