Can't find Pinned Items

I know you can drag n' drop a shortcut to the Start Menu to pin it, which in turn makes a copy of the shortcut in C:\Users\????\AppData\Roaming\Microsoft\Internet Explorer\Quick Launch\User Pinned\StartMenu". Why then if I delete a shortcut from the above folder or create a new shortcut in the above folder isn't it reflected in the Start Menu when I sign out and in again? I always have to drag n' drop the shortcut.

Because it is registry based, shortcuts in the folder are just for backup.
